I had this issue - took a wild stab it might have been latent fallout from switching to gcc 5.3. Rebuilding dev-db/mysql-connector-c++ has got the build past the configure step, average build time is about 43 minutes but looking promising so far at least.
I had the same problem. But I would like to rule gcc-5.3 out: While I have installed it yesterday, I did not yet switch to it. What was suspicious: a blocker between dev-db/mysql and dev-db/mysql-connector-c prompted me to uninstall mysql-connector-c. Rebuilding dev-db/mysql did not help, I was still seeing this configure error. But rebuilding dev-db/mysql-connector-c++ as suggested by Thomas Kear helped: The build is now working. So some error during the switch from the external mysql-connector-c to the internal client libs of mysql? revdep-rebuild did not report any errors before my try to rebuild the c++-connector.
