On our server, we have a script called tos in /usr/local/bin which is used to ensure that users have agreed to the TOS before accessing their account. When fix_libtool_files.sh encountered this script during the gcc 4.9.3 update (we had no issues with 5.2), it got stuck on the portion of the script that requires an answer of [Yy]* or [Nn]* and would continue to display "Please answer yes or no." indefinitely. You can view the contents of the script at https://paste.teamblueridge.org/view/ed2b5938 After removing the script from /usr/local/bin, fix_libtool_files.sh executed as expected and the updates finished without issue.

fix_libtool_files.sh doesn't process files in bin dirs ... it makes no sense to try and parse those files please post the full output you're seeing
