The build installs Nagios to /usr/nagios.  It should be installed to /usr/local/nagios.

Reproducible: Always
Steps to Reproduce:
1. emerge nagios


Actual Results:  
Nagios installed into /usr/nagios directory.

Expected Results:  
Nagios should be installed to /usr/local/nagios

No.  /usr/local/ isn't where the distribution installs things.  That's for "local" stuff.
