dev-java/jeuclid-core-3.1.9-r1 requires dev-java/batik-1.7. However the ebuilds of both scilab-5.5.2 as well as jeuclid-core-3.1.9-r1 have version dev-java/batic:1.8 listed as dependency. Therefore jeuclid-core-3.1.9-r1 fails during compile phase. jeuclid-core is a dependency of the gui version of scilab-5.5.2. I managed to fix the dependency problem. However, I did need to add some older ebuilds of java libraries into my tree manually, creating a local overlay. They disappeared from the repository this week (week of July 10 2015). People who install scilab from scratch, won't be able to compile! The dependency problem are the following: scilab-5.5.2 depends on (among others): ( dev-java/jlatexmath-fop-1.0.3, dev-java/xmlgraphics-commons-2 ) dev-java/jlatexmath-fop-1.0.3 depends on: ( dev-java/jlatexmath-1.0.3, dev-java/fop-0.95, dev-java/xmlgraphics-commons-1.3.1) You can compile jlatexmath-fop-1.0.3 with dev-java/fop-2.0 and dev-java/xmlgraphics-common-2, however scilab will not be able to compile, as some of the functions in jlatexmath-fop-1.0.3 that scilab uses break. I am no java expert, but found out by trial and error. dev-java/fop-0.95 depends on dev-java/xmlgraphics-commons-1.3.1 dev-java/jeuclid-core-3.1.9-r1 depends on (dev-java/batik-1.7 and dev-java/xmlgraphics-commons-1.5) dev-java/jeuclid-core-3.1.9-r1 does not build with batik-1.8. You can build it with dev-java/xmlgraphics-commons-2, but in that case the property window in xcos does not open. Now here is the problem for new scilab users: Gentoo removed the ebuilds for: dev-java/xmlgraphics-commons-1.3.1 dev-java/xmlgraphics-commons-1.5 dev-java/fop-0.95 dev-java/batik-1.7 (which was already masked earlier last week) I managed to find them on the internet still. And will attach them to this post threat for anyone who still needs it. I'll also attach my tweaked ebuilds that made it work for.

Same build issue. I also tried to fix the dependency problem without success, so at the end I used the old ebuilds (old batik-1.7-r3 ebuild is attached below).

jeuclid-core-3.1.9-r1 actually required batik-1.8. I've adopted the dependencies after batik-1.7 was removed from the tree. You're right that scilab wasn't compilable without modifications, but I hope this is fixed after I have merged https://github.com/gentoo-science/sci/pull/456. Please let me know if this is still an issue.
