Just for reference: I also hit a similar bug today. The culprit is dev-lib/nettle's /usr/lib/pkgconfig/hogweed.pc. It uses comments (marked by '#'); and these are not parsed correctly by dev-util/pkgconf. Updating to a recent pkgconf version (0.9.11 is fine) helps, using dev-util/pkgconfig instead would probably also solve the issue.
