After recompiling qemu with usb and usbredir use flags it works.

Before making the machine installation, it's possible to modify the configuration prepared by wizard by it was not possible to remove the USB controller device because the button to "remove hardware" was disabled and I couldn't figure out any other way to create virtual machine with virt-manager any other way than enabling the usb and usbredir flags even if I don't need this functionality.

You have to build app-emulation/qemu with usb and usbredir use flag.

Unfortunately this is an awkward dependency.
Letting app-emulation/virt-manager depend on app-emulation/qemu[usb,usbredir] is wrong - virt-manager might be used to control a libvirt on a foreign host.

Letting app-emulation/libvirt depend on app-emulation/qemu[usb,usbredir] is a possibiliy. But this is, strictly speaking, an unnecessary restrictive dependency.

Maybe just an prominent elog message?

Well ideally it should be fixed in virt-manager to not require usb and usbredir if the remote libvirt/qemu doesn't support it.

Otherwise elog message with a reference to this bug until it's properly resolved would be nice I guess.

I would suggest a qemu_client USE which does not pull qemu. qemu USE will pull in qemu [spice usbredir]

I agree with you and I would suggest opening a bug with upstream.
