Ran into this issue with -r4… upgraded to -r5 here which built just fine.
oh right, I didn't read -r2 -r4 should not be affected at all. If that is really the case, then something is very wrong. Test with -r4, which is the latest stable version, not -r2. Your tree might be out of date.

you are mixing stable and unstable arch which maybe confuses portage portage is broken... however, this is not an ebuild bug I suggest to unmask latest libsdl. Otherwise seek help in #gentoo IRC channel.
