At this point I tried shutdown -h now and the system just froze.

Is this still an issue with later kernels

Probably not an issue with 3.16.4-gentoo + net-p2p/qbittorrent 3.1.10 based on I can not remember the last time this happened. It just sort of stopped at some point.
