A bit explanation of the problem: After the gnome3.10 update, while I'm trying to close any window (chrome, file manager, shell, etc) they do not really close, so I always see those windows until I double-click 'activities' To fix this problem is enough do: alt+f2, then 'r' and enter. The problem is not fixed typing gnome-shell --replace via shell. I'm running a stable environment with openrc.

This happens only when I set the autologin true in the gdm custom.conf

Anyway if I don't enable the autologin, sometimes, the mouse does not work...
OK, to narrow this down a bit. Does this apply to applications that use glib/gtk+ somewhere or even to things like xterm? Does this apply only when using the window close button, or even when using an application's file->quit menu?

After you try to close the window, can you interact with its contents in any way (e.g. select text)? Can you move the window? Is the process for the corresponding application still running? If yes, try to attach gdb or strace and see if it's waiting for something suspicious/ If there is no process (so the window is just a visual artefact in the composer), does it disappear when moving something else over the window, opening activities etc?

Hm, ok, then it's probably some buffer not being updated in the mesa/cluter/mutter/gnome-shell stack. But I don't understand why autologin would make any difference :/

But I don't understand why autologin > would make any difference :/ I remember that at old 3.8.0 times I had some problems with some gnome-settings-daemon plugin being loaded in bogus order when using autologin or not, but I don't have any idea about if it could be related with this bug :S Ago, can you try booting with systemd to discard a problem related with consolekit?
