If I place a hidden file (filename that starts with a '.') in the files dir and reference it from the ebuild...  the hidden file is not included in the Manifest file....   changes can be made to the hidden file and portage would not detect this.

correct, it is by design.  we could make it a little more verbose and log when files a specifically ignored.
