I have an intel-hda based integrated card (ALC 888 or something like that) and when upgrading from 4.0 to 5.0 prereleases and even 5.0 release, it fails to detect all the outputs and just shows me "Digital Output (S/PDIF) - Internal audio" with IEC958 blabla output. Downgrading get me my sound back. Alsa still sees the card obviously and changing with 3.10.10 or 3.13.5 kernel does not change anything. I think I'm going for a bissect now...

Any chance it's just the order of the cards changed ? That is, is your card still listed by 'pactl list cards' ?
Umm, I would also try to report to upstream as we are not applying anything strange downstream :/
I am not sure if this should block gnome-3.10 stabilization. I can't reproduce... but it looks an important issue, the problem is that I don't know where to start to investigate :S

Reported upstream as even master fails.
Will try to follow in upstream side... also, maybe it was solved in pulseaudio 6 :/
It is not solved in PA-6. I need to take some time again to add requested information in upstream ticket.
