You probably want to reorder PORTDIR_OVERLAY so that /usr/local/portage comes first - crossdev should then use that overlay to store its symlinks. After that you may also want to rerun crossdev for that toolchain.

I have in /etc/make.conf:

PORTDIR_OVERLAY="/usr/local/portage ${GCPAN_OVERLAY} ${GOCTAVE_OVERLAY}"
source /var/lib/layman/make.conf

and in /var/lib/layman/make.conf:

PORTDIR_OVERLAY="
/var/lib/layman/science
/var/lib/layman/sunrise
/var/lib/layman/x11
/var/lib/layman/sage-on-gentoo
/var/lib/layman/ago
$PORTDIR_OVERLAY
"

I think, that /var/lib/layman/make.conf is recreated at any 'layman -a overlay'.
So, what should I do? Add a line 

PORTDIR_OVERLAY="/usr/local/portage $PORTDIR_OVERLAY"

after 

source /var/lib/layman/make.conf

in /etc/make.conf? Then I have /usr/local/portage twice in PORTDIR_OVERLAY.

Is there an an tutorial about the use of repos.conf? 'man 5 portage' was not really helpfull and googling for "tutorial portage repos.conf" did not help either.

You're focusing on the wrong problem, it seems. Where the cross-* ebuilds (symlinks) are located has no effect on the installed gcc profiles.

I modified /etc/make.conf that /usr/local/portage comes first. But nevertheless it fails with the same error:

 * gcc-config: Active gcc profile is invalid!

After reemerging cross-armv6j-hardfloat-linux-gnueabi/gcc I was also able to emerge cross-armv6j-hardfloat-linux-gnueabi/glibc-2.16.0.
