It's a feature of x11-misc/xscreensaver that it does *not* let any other programs paint their output on the root window. Allowing other programs to print to the root window would constitute an information exposure and thus a security vulnerability. So xscreensaver is doing its job quite nicely here.

Try to update your skype to 4.3.0.37. It should be working now.
