I've retryed this over several days, same error every time. The build log is not informative, I can't see the underlying error.

/usr/local/lib64/libavcodec.a: could not read symbols: Bad value

It's linking to an apparently bad copy of libavcodec in /usr/local. Try removing that.

Rebuilt media-video/ffmpeg-0.10.6 (which owns libavcodec)
This package outputs an amazing number of compiler warnings, including:
* QA Notice: Package triggers severe warnings which indicate that it
 *            may exhibit random runtime failures.
 * libavcodec/h264.c:3829: warning: array subscript is below array bounds
 * libavutil/lls.c:95: warning: array subscript is below array bounds

 * libavcodec/libx264.c:357: warning: the address of val will always evaluate as true

I also did revdep-rebuild but it did not relink anything.
nepomuk-core still fails at the same point.

Deleted /usr/local/lib64/libavcodec.a
now I get
/usr/local/lib64/libavformat.a: could not read symbols: Bad value

Deleted /usr/local/lib64/libavutil.a
both also belong to an old version of media-video/ffmpeg

now nepomuk-core builds.
So problem is really: why old .a files lying around & why is kde linking against them instead of the .so equivalent?

That is weird, packages from portage should never end up in /usr/local.

Do you have /usr/local/lib64/pkgconfig/libav*.pc too? The CMake modules nepomuk-core is using to find ffmpeg uses pkgconfig to find the library.

There is no /usr/local/lib64/pkgconfig/ directory.

find / -name pkgconfig

/usr/share/pkgconfig

/usr/lib64/pkgconfig has libav*, points to /usr/lib64.
The others do not have libav in them.

I'm going to guess it came from custom-compiling and installing some software which bundled those libs, and I think /usr/local might have precedence in the path of whatever was searching for the libraries.

Ah, I bet it was G3D, I manually installed it without noticing the bundled ffmpeg. This 'bug' can be closed I think.
