sci-visualization/paraview-3.98.0 downgrades sci-libs/netcdf from 4.2.1.1 to 4.1.3.

The only reason is that the C++ support has been unbundled to netcdf-cxx.
So probably, one only has to change the cmake files.
Unfortunately, I have no experience with cmake.

nope, some headers were removed in 4.2

invalid unless you can fix the source code

Yes and No.  They have been removed from sci-libs/netcdf but they are now
in sci-libs/netcdf-cxx

I don't think this is necessary. One just has to modify the cmake files
and the depencies in the ebuild.

still wrong, netcdfcpp.h is in neither of those
