sci-libs/lapack-reference was removed from tree today with this commit:

Dropped as announced due to fragile runtime and buildtime behaviour; find new version in sci overlay named sci-libs/atlas

Please don't let this kind of stuff happen again (abrupt package removal without the usual "last rites" masking)...

You forgot to add the "lapack-reference-3.1.1-test-fix.patch" file. Hence, the stable version (3.1.1-r1) of lapack-reference is currently un-emergeable.
The 3.2.1-r1 version seems to work (it builds).
