The build system of Emacs has considerably changed between versions 24.2 and the upcoming 24.3, therefore our previous patch concerning the location of installed files can no longer be applied: <http://sources.gentoo.org/cgi-bin/viewvc.cgi/gentoo/src/patchsets/emacs/24.2/01_all_ns-appdirs.patch?view=markup> If I understand the Makefiles correctly, then things should now be in the right place, without us applying a patch. So, could you please test if the layout of the installed package is correct with USE="aqua", and if everything works as intended? Version is app-editors/emacs-vcs-24.2.90 (or any larger version that will appear, except for .9999).
I installed app-editors/emacs-vcs-24.2.90 and have used for a few days having no problem. The layouts are almost identical, differences are: in $EPREFIX/usr/bin, rcs-checkin-emacs has only -24 variant, in $EPREFIX/usr/libexec/emacs, vcdiff is only in 24.2/i686-apple-darwin10. I don't know whether these are intended changes or not.

Yes, this change is mentioned in etc/NEWS: ** The standalone scripts rcs-checkin and vcdiff have been removed (from the bin and libexec directories, respectively). The former is no longer relevant, the latter is replaced by lisp (in vc-sccs.el).
