The last(~amd64) k3b version version is not able to rip any DVD, but transcode (v1.1.7) returs error code 1. Running transcode from command line with the same options gives the same result. I am not familiar with the whole process, so I am not sure which tools produces the issue. I am willing to help, if needed!

It seems like preset support has actually been removed from ffmpeg.

However it looks like this was fixed in Gentoo's transcode with transcode-1.1.7-r1. So give that a try if you aren't already using it. Upstream transcode seems pretty dead though.

Same error with 1.1.7-r1 - do I need to report the bug upstream?

I can also confirm it with transcode-1.1.7-r1, albeit via dvd::rip, not k3b.  The same bug in other distros:
