emerge -C nessus does not remove a lot of nessus installed files.
The files left are not gone when removing nessus' dependencies either
(nessus-libraries-2.0.9, libnasl-2.0.9, nessus-core-2.0.9, nessus-plugins-2.0.9)

1. emerge -C nessus # and all its dependencies (see details)

I agree with you only in parts - the .desc/ files should be removed (and they really should not be in /usr/lib anyway, but that's an upstream problem). .10-r1 will fix this. The other files are also generated at runtime, but I think they should not be touched. Deinstallation should remove what was installed, not what was created while running the program.
