You use -ftree-loop-linear, and gcc 4.6.3 man page tells us that:

-ftree-loop-linear
       Perform loop interchange transformations on tree.  Same as -floop-interchange.  To use this code transformation, GCC has to be configured with --with-ppl and --with-cloog to enable the Graphite loop transformation infrastructure.

Sometimes things that are built on perl use the flags perl was built with, not the /current/ cflags that are in your environment.

If not there, you can try find other packages that may have been built with a "bad" flag by

grep 'tree-loop-linear' /var/db/pkg/*/*/*FLAGS
