If you use the 'Exit' function found in the Chromium menu, it will kill all instances of Chromium currently running. Imo, 'Exit' should only kill the instance from which it was selected, or, the menu should have a 'Close' function. I'd guess that it's always been this way, but I don't know. Currently, I'm using chromium Version 20.0.1132.11 (0). I'll attach the 'emerge --info' just incase it's needed.

I assume by instance you mean window. If so, just hit the window close button (x) in the upper right, or close it using your window manager. In any case, a change in the UI would need to happen upstream.
