I'm experiencing the same problems as well on my stable x86 version.
I got the exact same error, but I have different versions of automake and autoconf installed. Running a fresh build, x86 system, everything updated today. export WANT_AUTOCONF="2.1" then emerge squid fixes the problem. autoconf makes a lot of problems i think.... see bug 41914
