Upstream released tdb version 1.2.10 a while ago.

The new version enables building
sys-libs/ldb-1.1.6 and net-fs/samba-4.0.0_alpha20
using the --disable-tdb2 configure switch.

(See #414113 and #195703)

Simply renaming the existing ebuild for tdb-1.2.9 to tdb-1.2.10 works for me.

ERROR: System library tdb of version 2.0.0 not found, and bundling disabled
 * ERROR: sys-libs/ldb-1.1.6 failed (configure phase):

ldb needs an unreleased version, so that'll have to wait :)

For me it works just fine with

--disable-tdb2

in the configure options line.
