apps/seabios-1.6.3 does not permit itself to be installed alongside app-emulation/qemu. However, app-emulation/qemu-1.0.1 installs bios.bin in /usr/share/qemu/bios.bin while sys-apps/seabios-1.6.3 installs bios.bin in /usr/share/seabios/bios.bin. I see no reason why we should disallow the two from being installed alongside one another.
They're not meant to be parallel installable. The fix is to kill app-emulation/qemu from the tree, or fix app-emulation to use seabios.
qemu exists mostly because qemu-kvm isn't working properly for a number of reasons. I updated qemu-user since that is the main faulty/untested part in qemu-kvm but I'm afraid there are other targets that work better with qemu than qemu-kvm.

If you can name specifics please do and open bugs. Otherwise this is all speculation and is untrue as of 1.0. Major distros ship qemu-kvm as their qemu.
