I re-emerged fontforge to confirm that this happens every time. The ebuild does a neat: insinto /usr/share/mime/application doins Packaging/fontforge.xml || die so I suspect the fault isn't in the ebuild. Still, could you attach the full build log to this bug report?
I can reproduce it. The build log shows the file is properly merged, so apparently the file is removed in pkg_postinst by the fdo-mime functions.
