remmina-9999 places it's desktop file - remmina.desktop - in the wrong place, in /usr/share/applications/remmina.desktop/remmina.desktop instead of in /usr/share/applications/remmina.desktop

also the leading underscore in the Name and Comment fields prevent proper recognition of the item even when moved to the proper location

also the remmina icon is not used under gnome-shell (gnome-3.2) when these things are corrected

don't know the best way to handle this, but the patch works with current code

does not resolve the icon issue

Can you please submit this upstream? It makes no sense to do patching in a live ebuild.
