This looks like autotools-utils.eclass is somehow confused. In fact we're calling autotools-utils_src_configure 1 or more times. CC'ing the maintainers.

That's a problem with the detection algo. I'm checking for existence of AUTOTOOLS_BUILD_DIR and we set that in foreachabi(); while remove_libtool_files is called separately. I'm currently on GPRS; please check if the 'remove_libtool_files' is actually necessary and remove it if it is not. Otherwise, I'll have to think more about it.

I removed the call and used normal find to hide the issue. Eclass should be probably updated so keeping this bug open.

I gave a working solution while you just copied some braindead line without even thinking about it. One of the drawbacks of that idiotic 'find' invocation is that you never notice when it doesn't do anything. Do you hate .la files so much you need to remove them three times in a single ebuild?
