The pixman ebuild apparently runs elibtoolize when not necessary. oops, this came in from the tuxonice feed, nothing to do with prefix. so anyway, just a +1 then.
I too got this message on =x11-libs/pixman-0.24.0 while updating world.
I think this was a problem with the autotools eclass. Seems to have been fixed, and this bug missed by the eclass maintainer since they weren't CC'd. No problem, glad it's fixed. :)
