I'm also affected by this. It breaks app-benchmark/phoronix-test-suite, which requires the Zip extension. Zip and zlib flags are enabled, but the Zip extension is not built.
I cannot reproduce this with php 5.3,9_rc4. Could you upgrade and try again.
