A problem occurred when compiling the virtualbox-modules-4.1.2 with kernel 3.0.3

No worries, and to activate CONFIG_DMAR CONFIG_PCI_STUB, however CONFIG_IOMMU_SUPPORT not found ...

Yes, this option appears in the kernel ... 3.1 ;)
That said, these three options in the kernel, you have no need if you want to use the new PCI passthrough feature linked to the new virtualbox kernel module "vboxpci". If you do not wish to use this feature, you can just ignore this message then!

Face with same problem on x86 ( but I suspect that problem not related to arch ). 
If CONFIG_IOMMU_SUPPORT  really appear only in kernel 3.1 then need hard link this vbox version with 3.1 kernel .

And the kernel option checks that say "X isn't set when it should be" should be differentiated between optional ones (such as IOMMU support) and required ones that keep the package from installing, because if you don't set IOMMU and some other one that's required (such as PCI_STUB), the package will fail to install altogether and tell you that it's because of not setting IOMMU and PCI_STUB, when the reality is that it's only because of the latter.

I removed the kernel checks again. The correct set of checks needs more investigation for which I cannot afford the time right now...
