I just issued at installing rrdtool through compilation (eg : following step by step this howto : http://oss.oetiker.ch/rrdtool/doc/rrdbuild.en.html ). It works now good and makes graphs without any problem. So, I think this bug really comes from ebuild itself. I hope you will find the real problem and a solution. Thanks.
Try current stable, 1.4.5, and reopen if it's still a problem
