There are some bug threads that suggested USE='regex deprecated', however, its not going. Any clues are welcome.

Also, please run `LC_ALL=C emerge guile-lib' and attach that build log, so that we get English error messages.

Why don't you have any optimization flags in your *FLAGS? Try add -O2 and reemerge things.

I have tried all of them with no success, including that one masked.

I have emerged guile-lib with the -O2 option just now, but the error remains the same.

Answering your question it self. I usually don't use optimization flags and didn't have any problems setting no optimization at all. Have you had problems like this before? Also, I want to keep my Gentoo installation as much portable as possible. One thing more, do you happen to know if the gentoo-science herd is alive?

which guile not guile-lib version are you using?

b)
Not setting -O2 for the complete system is making things slow, if not unstable. The default CFLAGS from the profiles are "-O2 -pipe". This is what we suggest at least. This could be the reason why it fails. Try rebuilding the whole system with -O2 enabled.

c)
Setting -march=native makes it completly unportable to other system, different from the architecture you are on.

I've got the CFLAGS from http://en.gentoo-wiki.com/wiki/Safe_Cflags
They say that "native" is safer and will automatically detects the features of my CPU supports and sets the options appropriately.
Not sure which CFLAG I should use instead. 

For i7 processor they recommend the following: 
CHOST="x86_64-pc-linux-gnu"
CFLAGS="-march=core2 -mtune=generic -O2 -pipe"
CXXFLAGS="${CFLAGS}"

Is it safe??

That's really great! I couldn't find any help until now. I have post several issues about ccp4 and coot installation on the gentoo-forums, but didn't get any help.

Coot is working! Guile-lib was successfully emerged with guile-1.8.7-r2.
The guile-lib was also emerged with my old CFLAG, so as we can conclude that the problem was the guile version.
