What is in your /etc/xml/catalog and /etc/xml/docbook?
Forget my previous comment, as I was unable to produce the problem then. The bug only seems to happen if app-text/xmlto is installed. There is an automatic xmlto detection hidden in unix/xserver/aclocal.m4 which causes surprises. The ebuild needs a configuration option added to src_compile's "if use server" branch's econf: --with-xmlto=no
I''d forgotten that I'd submitted this bug...ran into it again while doing an emerge world. Tried your fix with net-misc/tigervnc-1.0.1_p20100914-r6 (since that's the current version now) and it worked.
