I had docky-2.0.11 but not from portage. Today I find out docky append on portage, so I start to installing it from portage. Also i install gio-sharp from portage instead of handy. Did you remove all traces of the old manual installation? You could run dev-util/strace on the executable to see what paths it is trying to load other files from.
