I searched the bugzilla for this but didn't see it reported 

random / # etc-update

The following is the list of files which need updating, each
configuration file is followed by a list of possible replacement files.
1) /etc/conf.d/connman (1)
2) /etc//conf.d/connman (1)
Please select a file to edit by entering the corresponding number.
              (don't use -3, -5, -7 or -9 if you're unsure what to do)
              (-1 to exit) (-3 to auto merge all remaining files)
                           (-5 to auto-merge AND not use 'mv -i')
                           (-7 to discard all updates)
                           (-9 to discard all updates AND not use 'rm -i'): 
so I merge the first file

(-9 to discard all updates AND not use 'rm -i'): 1

File: /etc/conf.d/._cfg0000_connman
1) Replace original with update
2) Delete update, keeping original as is
3) Interactively merge original with update
4) Show differences again
5) Save update as example config
Please select from the menu above (-1 to ignore this update): 1
Replacing /etc/conf.d/connman with /etc/conf.d/._cfg0000_connman
mv: overwrite `/etc/conf.d/connman'? y

The duplicate entry is gone.

This has gone on for some time on this box. I have had duplciate entries for some time now.

It's because you have /etc/ in CONFIG_PROTECT. It's probably in either make.conf or /etc/env.d somewhere.

;-( Still not sure portage should do this but your right. I'll fix and because I don't really think it should behave that way I'll let you choose  close or not but change the flag to minor 

..can't. In the old bugzilla thought I could do that iirc. Not available now.

I think "garbage in, garbage out" is fine behavior for something like this. Otherwise we'd be adding validation code that's practically unnecessary.
