This looks vaguely similar to a problem with SystemRescueCD setting ${path}. Check the environment file.

It's this command in Makefile(.in) that fails: ${GCC} ${CFLAGS} -shared ${AESOBJ} ${NETOBJ} ${MISCOBJ} -o libmix.so ${CLIB} and CLIB is set in your environment. Now what put this line in, I wonder: declare -x CLIB="/usr/lib" (I can reproduce this doing `export CLIB=/foo/bar; ebuild libmix-2.05-r5.ebuild compile' but it's unclear why CLIB is set at all.)
I found, that CLIB is probably set by /etc/profile.d/40ccp4.setup.sh, which is installed by sci-libs/ccp4-libs. While sci-libs/ccp4-libs is installed as a dependency of sci-chemistry/molrep. Unsetting temporarily CLIB I could emerge libmix-2.05-r5.
