Same here on arch x86.
Could you please check which useflags exactly your installed sci-libs/fftw has set? I suspect that the problem occurs for sci-libs/fftw[openmp] and gcc[-openmp].
OK, the problem is somewhere deeper. Some other dependency of krita seems to remember a previous life with libgomp and force it onto the linker. For now I'll just require gcc[openmp] in 2.3.1 (out in a few minutes, as soon as another test build finishes ok).
