With 'gnome' useflag gksu gains gnome-vfs dep. Ever since gnome 2.22 that's incorrect, as nautilus extensions now depend on gio instead.
2009-02-22 Gustavo Noronha Silva <kov@debian.org> * configure.ac, nautilus-gksu/libnautilus-gksu.c: - port to GIO, and newer nautilus Indeed.
nautilus change is about a year older, made at the time of extensions-1.0 -> extensions-2.0 move.

Well, the reason for that failure is obvious, you need to drop the patch too. Perhaps it was valid in the transition period (between gnome dropped it and gksu dropped it), but no longer in this version.

Follow it up with removing the patch from the tree. After all, nothing will be using it now.
