qemu-kvm can act as if it called econf, by adding ${EXTRA_ECONF} to its ./configure line. Use case: bug #344639 --enable-vnc-thread It could also prepend ${EPREFIX} to /usr.

I dislike this since this is something that's totally untracked and unknown from the package manager perspective. It can make tracking down an issue more difficult. A better option would be for us to just resolve your original ticket.
