Installing app-admin/eselect-php-0.6.1 problem is fixed. app-admin/eselect-php-0.6 was still installed but not updated because not in world file.
I did not know first what exactly to tell eselect, so just in case someone else has trouble with this, the solution was a simple "eselect php set apache2 php5.3".
