Attempt to merge sys-apps/man-pages-3.29 on amd64 system with dev-libs/libaio-0.3.109 results in failure due to file conflict.

I can second this for hardened/linux/amd64/10.0.

Question is, which man-page should have precedence (and which aio implementation is used, when libaoi is installed alongside glibc) ?

It was already fixed a few days ago in libaio-0.3.109-r1; see bug 341953
