I get this while merging ctags:

directory.

directory.
!!! /usr/kde/2/share/config/ not found.  Config file management disabled for
this directory.
!!! /usr/kde/3/share/config/ not found.  Config file management disabled for
this directory.
---end---

I've seen this happen before, but reporting it now.  Is this normal?  I take it
because it shows "!!!" it is a significant warning/error.

Those directories are defined in CONFIG_PROTECT in /etc/make.globals

Its just complaining that you have directories defined in that variable which
don't actually exist... 

Perhaps portage should suppress these error messages?

Yes, this warning message is annoying and should be removed.
