This is due to changes related to bug #336692: http://git.overlays.gentoo.org/gitweb/?p=proj/portage.git;a=commit;h=cc129641968902ff8e791a840dff339e45632a0f If enough overlays are utilizing this form of negation then we may add a way for you to enable it in /etc/portage/repos.conf. Since java-overlay is using this form of negation for only a single atom, it's easy enough for users to get the same result by adding the atom to /etc/portage/package.mask.
Thinking about it, it makes sense to allow repos to remove masks from their master repo (like it makes sense for profiles to remove masks from their parent profile). I'll check what the paludis guys do and prepare a patch.

To Comment 1 and 3: I.e., that I as ordinary user should add the line =dev-java/sun-jdk-1.5* to /etc/portage/unmask and not to /etc/portage/mask.

(In reply to comment #5) It's related in the sense the that the error is similar, your case is in the profiles while this one is in an overlay package.mask file. For errors in the profiles, we'll need to file separate bugs for separate maintainers. Actually, the same goes for overlays. I'll reassign this to the java team since they maintain the overlay.
