*      configure: WARNING: unrecognized options: --with-plugindir, --without-plugin-example, --without-plugin-ibmdb2i, --without-plugin-partition, --without-plugin-federated, --without-plugin-ndbcluster, --without-plugin-pbxt

These began appearing when I upgraded from 5.0, I believe - maybe these are just outdated options?

--without-plugin-* is actually used in late stages, but configure moans anyway

It's false positives due to a lazy set of configure scripts.
Read the configure --help you'll see that the configure options are used by the toplevel configure script, but they are also passed to all subdir configure scripts, where they aren't recognized.
