configure.in looks for libxml-config and finds it, but the xml files are in /usr/include/gnome-xml instead of /usr/include/gnome-xml/libxml ...

What version of libxml do you have? I can't reproduce this bug, and looking under my /usr/include/gnome-xml/ dir I can see the following symlink:

  libxml -> /usr/include/gnome-xml


Moreover..

  # qpkg -f /usr/include/gnome-xml/libxml
  dev-libs/libxml *

  # emerge libxml -p
 
  These are the packages that I would merge, in order:
 
  Calculating dependencies ...done!
  [ebuild   R   ] dev-libs/libxml-1.8.17-r2

re-emerging libxml-1.x fixed it, sorry for the trouble
