As an example, both totem and wpa_supplicant enables qt4 flag with gnome profile:

Why is that? Qt4 is only a graphical toolkit, it's not tied to any desktop.

Well, it's not, but my assumption is:
QT - for KDE
GTK - for Gnome
no?..

Anyway, totem users don't need QT libraries for sure.
Is any real reason why QT4 USE flag is enabled in Gnome profile?

The 2 major toolkits, gtk and qt4 are enabled in the base desktop profile, that profile is then inherited also by KDE and gnome profiles.
It's the way it's supposed to be, not every application provides both frontends (in fact, it's quite rare).
The assumption that gtk is gnome and qt is kde is just plain wrong.
