When I run multiple instances of jEdit and spawn a modal window (press file->open or help->about, etc), all the boxes in the panel (aka taskbar) will collapse into a single box. The only way to restore the boxes is to select the window for whose box you want to restore (by alt-tabbing to it or selecting it with the mouse). I have two amd64 machines. All the tests I ran were on PC2. I've only tested openbox+xfce4-panel on PC1, and the same problem occurs. This smells like an upstream bug to me, and the upstream project is only accepting bugs on 4.3.2 or newer. You have already put in a commendable amount of testing, but is there any chance you could give a quick check with one of the buggy combinations to see if 4.3.2 still exhibits the problem?
Yep, still there in app-editors/jedit-4.3.2. I tested with openbox/xfce4-panel and metacity/gnome-panel.
Please test if the issue still exists in version 5.0.0
