Something broke automake handling on your system. Please, disable all overlays 

PORTDIR_OVERLAY="/var/lib/layman/sunrise"

(well, you may leave sunrise - its safe) and try emerge another time.

If it will still fail please reopen bug and show the output of
qlist -Iv sys-devel/automake-wrapper
and check that autotools eclass is the same as at
http://sources.gentoo.org/viewcvs.py/gentoo-x86/eclass/autotools.eclass?rev=1.97&view=log
