Corresponding to Bug #306975, it seems to be a know bug, that emerge --config =dev-db/mysql-5.1.45 dies and that's why the root password is not set. But I am also not able to set the password manually. I have two systems with problems and one system where the upgrade to mysql-5.1.45 apparently works. At the systems with the problems I upgraded from mysql-5.1.44-r1 to mysql-5.1.45, at the systems where it apparently works, I upgraded from 5.1.44-r1 over 5.1.44-r2 to 5.1.45. Could it be that there is any connection?
Please get everything to a consistent point. Ideally 5.1.44-r3 OR 5.1.45-r1. Make sure that your metadata/timestamp* files say your trees are identical, do this: # emerge mysql # etc-update (the only "character-set-server" setting should be under [mysqld]). # check my.cnf between boxes. # emerge --config mysql

The upgrade to mysql-5.1.45-r1 and the following call of dispatch-conf seems to solve this Problem and the problem of Bug 311217 as well.
