Given it refers */usr/local/*sbin/update-motd I guess the problem is your specific setup that is not part of either Gentoo's default nor supported packages. Please do provide your PAM configuration at a minimum, but also verify it as there's a high chance that the problem is in your setup rather than in the fcron ebuild.
